You can save/load bone order with 闇鍋プラグイン (EtcPlugin).

You should save the bone order before head swap, then restore order after the swap.

  • Save: ボーンを並べ替えるテキストファイルを作成する。
  • Load: ボーンをテキストファイルの順に並べ替えする。

It also includes plugins for morphs, joints and rigid bodies.
